A comparison of antigen similarity. Linear identity was carried out by aligning using CLC Main Workbench 21.0.4 with gap open cost and gap extension cost of 10. Upon superimposition of the protein structures by first creating a pairwise sequence alignment and then fitting the aligned residue pairs, the root-mean-square deviation (RMSD) was calculated. The default RMSD is measured across the whole protein alignment, whereas the pruned RMSD values only refer to sections successfully superimposed.
