Reconstruction of the gene order evolution without tRNAs of the TRex analysis (Supplementary online Appendix 10) reduced to the family level and excluded the outgroups. Gene orders are given by a code. The legend of the color code is in the upper left corner. Each new gene order is indicated at its node of origin and the most likely evolutionary scenario leading to it from the gene order of its ancestral node is given (I = Inversion; T = Transposition; iT = inverse Transposition; R = Reversal; TDRL = Tandem Duplication Random Loss). If new gene orders originated within a family, this is indicated by its corresponding evolutionary scenario in brackets after the name. If more than one new gene order evolved, they are separated by a slash.
