Changes in gene expression detected in aneuploid cells or cells bearing copy number variations are the result of multiple factors. These factors include (a) the change in copy number of the gene itself, (b) trans-regulatory effects of amplified genes on expression of other genes across the genome, (c) hypo-osmotic stress or other aneuploidy-related stresses inducing gene expression changes, and (d) shifts in the proportion of cells in particular cell cycle phases that in turn result in changes in the representation of certain transcripts in nonsynchronized bulk samples.
