Figure 2.

A modified bar graph shows the enrichment score of protein functional or pathway groups, with score indicated by line length, enrichment direction indicated by line type, false discovery rate indicated by colour, and gene count for each group indicated by marker size.

Perturbed functions and processes between Zn-depleted and Zn-replete treatments of P. aeruginosa. Function or process descriptions were merged if similarity exceeded 0.8. Terms were grouped at a similarity level of 0.6 (a) or 0.7 (b,c). Dotted lines indicate enrichment in the Zn-depleted condition, solid lines indicate enrichments in the Zn-replete condition, and combination dash-dot lines indicate enrichment in both treatments. The length of each line corresponds to a group’s enrichment score, or the degree to which a group is perturbed over the expected background. Colours represent the false discovery rate associated with the enriched group as determined by the Benjamin-Hochberg procedure. Marker size is scaled to the number of proteins detected that are associated with the enriched group. Panel (a) depicts enriched local network clusters as defined by STRING v12.0, panel (b) depicts enriched Gene Ontology Biological Process terms, and panel (c) depicts enriched Gene Ontology Molecular Function terms.
