Each column represents an individual or strain, and bars indicate color-coded haplotypes. Pairs of bars designate genotypes. Inferred haplotype phase obtained through the software phase (31, 32) are indicated by an asterisk to the right of the genotype. Genotypes with two of the same colored haplotypes are homozygous, and those with differing colors are heterozygous. Intergenic or interchromosomal recombination is inferred from the genotypic pattern across all individuals and loci.
