Degenerate PCR primer design. The top half of the figure shows five retroelements and their amino acid sequences in the areas used for primer design. The Opal elements originated from our O. palustris small insert genomic DNA library. Each of the mysTR elements OpalH6 and OpalD3 covered only one area of the alignment. The bottom part of the figure shows the amino acids encoded by the primers at each of the six positions at each end of the region amplified. Dashes signify the internal region of approximately 892 bp. The underlined amino acids require additional degeneracies not covered in the Pro and EM primers of Herniou et al. (20).
