Hfq specifically binds the traJ 5′ UTR. Electrophoretic mobility shift analysis was performed to analyze the binding affinity of Hfq for the traJ 5′ UTR and FinP RNA. In vitro-transcribed 32P-labeled traJ (A) and FinP (B) RNA was incubated with 100 μg/ml E. coli tRNA competitor and increasing concentrations of Hfq. The resulting Hfq-RNA complexes were then resolved by electrophoresis in a 6% TBE-polyacrylamide gel. Unbound RNA species are indicated adjacent to each gel. The concentration of Hfq present in each reaction is indicated above its respective lane.
