The 5% threshold is the likelihood ratio for fitting one quantitative trait loci (QTL) explaining variation in all traits used in the analysis compared to individual QTL influencing variation in each trait separately. A ratio below the threshold implies that pleiotropy cannot be excluded at the 5% level.
