Comparison of protein identification using the targeted approach and conventional shotgun proteomics

Potential virulence factors were targeted using TIQAM. The table lists proteins with MRM transitions successfully validated by MS/MS spectra. For all of these, quantitative values were successfully retrieved by MRM in all 10 samples analyzed. To compare this with a shotgun proteomics approach, five samples, one of each experimental condition, were analyzed by LC-MS/MS on a linear ion trap mass spectrometer (LTQ). ProteinProphet scores above 0.9 corresponding to a false discovery error rate of below 1% are reported. Dashes, not identified.
