Schematic of the Cy3 terminal labeling and density control on in situ synthesized DNA arrays. NPPOC groups are partially deprotected by UV irradiation after 15Ts were synthesized on the substrates. Cy3 phosphoramidite is coupled to the surface to monitor the percent of hydroxyl groups remaining after photodeprotection. DMT-dT phosphoramidite is used to cap newly exposed hydroxyl groups. Subsequent DNA synthesis is at reduced oligonucleotide densities as fewer NPPOC-protected sites are available. After the synthesis is complete, 3% DCA/DCM is used to remove DMT groups.
