The left figure gives an overview of our approach and the right figure a detailed picture of the secondary structure submodel for structured RNA. The state labeled “ncRNA (+/− strand)” chooses the strand of the structured element. Solid arrows are transitions from a single state to another state and dotted arrows are multifurcations (transitions from one state to a set of states). In the right panel, emit states have the symbol being emitted labeled in parentheses under the state.
