HEX-35 is a 35 bp duplex that carries the recognition sequence for SfiI (underlined) and a hexachlorofluorescein (HEX) moiety attached through a C₆ linker to the 5′ end of the top strand. C-21 is a 21 bp duplex that has the same sequence as HEX-35 over the innermost 21 bp of HEX-35, which includes the SfiI recognition sequence. HEX-21 and Alexa-21 (not shown) are derivatives of C-21 that carry at the 5′ end of the top strand either HEX or Alexa Fluor 350, respectively.
