The a and b branches inferred on every tree represent the two clades separating the two copies from each isolate. Phylogenetic analyses were conducted by using MEGA4 (36), with bootstrap values (500 replicates) shown as percentages next to the branches (5). The evolutionary distances were computed using the maximum composite likelihood method (37) as the number of base substitutions per site. All positions containing gaps and missing data were eliminated from the data set. The black strains represent lineages that are monomorphic for the particular locus.
