E. coli SNP separation bias. The inter-SNP distances in the global alignment between the two E. coli strains, DH10B and REL606, were most frequently multiples of three due to codon degeneracy in protein coding regions. The most common inter-SNP distance of 3 bp is evidence that there were many regions of dense polymorphism.
