Schematic representation of the differential RNA sequencing methodology. Short RNA molecules with original 5′P and 3′OH ends are sequenced from both treated and untreated libraries, while RNA molecules with original 5′ non-P ends (5′OH or 5′PPP ends) or 3′ non-OH ends (2′P, 3′P, or <2′,3′P) are expected to be preferentially sequenced from the treated library. We compared the two libraries and searched for reads that are far more abundant in the treated library compared with the untreated one and therefore represent putative RNA fragments with 5′ non-P and/or 3′ non-OH ends.
