Nrd1 regulates mitochondrial DNA copy numbers. (A and B) More and larger nucleoids (indicated by arrows) are visible in nrd1-102HA cells (B) than in NRD1HA cells (A). Cells were fixed in formaldehyde and stained with DAPI. (C) Mitochondrial DNA is overabundant in nrd1 mutants. Total DNA was collected and analyzed by quantitative PCR using primers specific to COX2, which is in the mitochondrial genome, and to GID8, which is nuclear. The ratio of COX2 to GID8 was determined for each sample and was set to 1 for NRD1HA. (D) MDM31 is overexpressed in nrd1-102HA cells. Total RNA was analyzed by quantitative RT-PCR using primer sequences near the 3′ end of MDM31. (E) Nrd1 and Nab3 bind to the 5′ end of the MDM31 transcript. Vertical lines indicate the numbers of transcripts bound to sense strand RNA at each location by Nrd1 and Nab3 per 107 aligned PAR-CLIP sequencing reads (19).
