Effect of the window length (left) and the number of states parameter (right) on accuracy of LAMP-LD. We observe that a window length of 50–100 SNPs (200–400 Kb) minimizes the error rate for both simulations. Accuracy increases with the number of states S, however, 10–15 states are sufficient for capturing most of the ancestral genetic variation for the purpose of local ancestry inference.
