jpHMM-HIV software available at (http://jphmm.gobics.de/) was used to calculate the posterior probabilities of the subtypes at each sequence position and draw the genome map. All genome composed of subtype B′ and C were put in the left frame while genome containing CRF01_AE segments were put in the right frame. Same breakpoints in different genome schematics were labeled with red line. *DH003 strains was obtained from Yang's paper [22]. # 341 strain was obtained from HIV Los Alomas database and published in Liu's paper [26].
