Correlation of spectral match counts to RNA-Seq evidence for supporting EPTs. Peptide spectral match counts (PSMs) are plotted against the fraction of sEPTs at that PSM with supporting RNA-Seq evidence. The fitted linear model indicated by the solid line (slope = –0.0002) suggests little correlation between peptide PSM count and validity as estimated by RNA-Seq correlation. Spectral match counts are the number of captured spectra assigned to a given peptide sequence. RNA-Seq correlation values represent the fraction of supporting EPTs with a minimum of 5× RNA-Seq coverage across their entire length. At PSMs above 150 (not shown), the RNA-Seq correlation values become highly discrete because of low representation and cluster at 0 and 1.
