For the input glycopeptide composition (labeled as target) DGGEDNKTEEIFRPGGG- NMK + [Hex]3[HexNAc]4[Fuc]1, 20 decoy glycopeptide compositions were generated by GPE. Subsequently, GPE scored both the target and decoy glycopeptides against the ETD data, and they were ranked from high to low score as shown in this figure. The target glycopeptide, which is also the correct assignment, received the highest score of 61.7, outscoring all the other candidates. The scoring results of the other four incorrect glycopeptide candidates are summarized in Supporting Information, Table 1.
