(A) The shifted band could be competed away effectively by the cold Pcap fragment but not by the Pcapmt fragment, containing a 4-bp mutation; the Pcap5′ fragment, containing the 5′ half of the 10-bp IR with upstream sequence; or the Pcap3′ fragment, containing the 3′ half of the 10-bp IR with downstream sequence. (B) A Kd value of ∼4.9 nM was determined by using increasing amounts of His-RbsR and a constant amount of labeled Pcap fragment (0.63 nM).
