Different proteins with similar fold changes may get drastically different confidence scores depending on the reproducibility of fragment-level intensity data and the number of peptides/fragments available for each protein. (B) Posterior probability scores for all comparisons plotted against the number of fragments in each protein in the two methods in the 14-3-3β interactome data. The confidence scores in mapDIA tended to be mildly favorable to the proteins with more peptides and fragments.
