Workflow for differentiating alleles from artifacts: Step III & IV. This workflow is modified from [19] and a more detailed description of the workflow is provided in the Additional file 1. Variants were compared to replicate amplicons for each individual using relative frequncies, and to amplicons of other individuals to determine if the variant was an allele, a low efficiency allele, an artifact, or an unclassified variant.
