PWM for the DREs. The matrix was constructed from 13 experimentally verified DREs. Numbers in each column represent the percent frequency occurrence for the 4 nt at each position of the 19 bp PWM. The central positions from −2 to +3 are 100% conserved and represent the core DRE-binding site for the AhR:AhR nuclear translocator (ARNT) heterodimer. Flanking sequences show variable degrees of conservation and function to modulate the affinity of the AhR:ARNT complex and its effect on transcription. The Ci vector represents the degree of conservation of the individual nucleotide positions. Using the Ci vector, sequences were quantitatively compared with the matrix to generate a similarity score, which reflects the similarity of the query sequence to the aligned set of sequences.
