This plot shows a 51-codon sliding-window average of the fold change in per-codon multi-nucleotide mutation frequency after two rounds of viral passage, with data plotted for the center point in each window. The strongest depletion of both synonymous and nonsynonymous mutations occurred in the RRE, which is an RNA secondary structure important for viral replication.
