The numbers of nonsynonymous and synonymous nucleotide substitutions in the coding regions were inferred along branches of the gene phylogenies using maximum likelihood ancestral state reconstructions (see Fig. 3). Inferred substitutions along the phylogenetic branches at the bases of the A and B copies of the ASAP3/TM6 and ASAP1 loci in the Hawaiian species (denoted in black in Fig. 3) were not included in the analyses, as the substitutions may have occurred in genes of either North American or Hawaiian species.
