CD46 has 14 exons and encodes a protein with a signal peptide (SP) region of 34 amino acids, 4 complement control proteins (CCP 1–4) repeats that perform regulatory functions, alternatively spliced region for o-glycosylation (A, B and C), a segment of undefined function (U), a transmembrane domain (TM) and two alternatively spliced cytoplasmic tails (CYT-1, CYT-2).
