Days from infection were calculated using previously published methods33. These methods generally strongly correlate with Fiebig stage, though occasional deviations still happen, especially when under strong selection. In our present dataset, CH1244 is one such exception, with a Fiebig stage IV yet diversity that would be expected—under a model of random accumulation of mutation—to be roughly 2 weeks into the infection
