Species core genome phylogeny of 91 Rhizobium strains. Three additional Rhizobium strains were used here as outgroup for rooting: R. oryzae 1.7048, R. pusense CCGM11, and Rhizobium sp Root 274. The ML tree is based on consensus core proteins defined by the GET-HOMOLOGS package and selected for optimal phylogenetic attributes and the GET-PHYLOMARKERS tool. The nodes identified in the ribosomal tree (Supplementary Figure S1) that define the clades rC-I to rC-IV are labeled on the tree. The length and depth of the branches from the nodes indicated for clades rC-III and rC-IV, support two underlying clades (A and B) formed by highly divergent Rhizobium species.
