(B) PCA plot of the U9 and U11 modified RNA in the absence (w/o Lig) and presence (w Lig) of fluoride. U9 was correctly determined, while U11 was not predicted to be a stem structure in the bound state. F-RS-BFU-11 was positioned near the end of a stem and thus may interact differently with the aminoglycoside receptors compared to central stem modification. Condition (A): 10 mM NaH2PO4, 25 mM NaCl, 4 mM MgCl2, 0.5 mM EDTA, pH 7.3 at 25 °C.
