Figure 7.

Figure 7.

Regulation of Hypoxic Responses by Two ERFVII and HSF TF Families

(A) to (D) Motif and peak enrichment in the promoter regions (1 kb upstream to 500 bp downstream of the TSS) of genes in clusters identified in Figure 4C for (A) HRPE, (B) HRE2-ChIP peaks, (C) HRE2-motif, and (D) heat shock elements (HSEs). Frequency of motif and peak occurrence was calculated as the number of motifs per number of genes in a cluster. Clusters with significant enrichment were identified by two-tailed Fisher’s exact test P < 0.05.

(E) Genome browser view of select HRGs (PCO2; CALMODULIN-LIKE38, CML38; LOB-DOMAIN CONTAINING PROTEIN41, LBD41; ALANINE AMINO TRANSFERASE1, ALAAT1). The locations of HRE2-ChIP peaks and HRPEs are depicted as a horizontal blue box and vertical red line, respectively.

(F) Average signal (RPKM * 1,000) of chromatin and RNA readouts for HRE2-bound genes with coordinate upregulation and genes with progressive upregulation (cluster 9) containing promoter HSEs. Average signal is plotted from 1 kb upstream of the TSS to 1 kb downstream of the TES.
