Each taxon proportion was calculated as the arithmetic mean of several replicate samples (see Supplementary Figures S3, S7, S8 to check proportions per replicate). The bacterial phylum Proteobacteria was explicitly subdivided into its three most abundant classes in our dataset (Alpha-, Beta- and Gammaproteobacteria).
