Table 2.

Transcriptome-wide Average GxEMM Heritability Estimates under the Hom (hg2), IID (hIID2), and Free Models (hBPD2, hSCZ2, hCTRL2)

hg2 hIID2 hBPD2 hSCZ2 hCTRL2
Mean (%) 4.06 4.12 4.32 4.34 3.82
SE (%) 0.07 0.07 0.08 0.08 0.07
Wald p for h2>0 <2 × 10−16 <2 × 10−16 <2 × 10−16 <2 × 10−16 <2 × 10−16
Wald p for h2>hg2 1.15 × 10−11 1.93 × 10−9 <2 × 10−16 1.00
Wald p for h2>hIID2 3.83 × 10−6 <2 × 10−16 1.00

Because N is modest, we fit GxEMM with HE regression. We compare the models using Wald tests, estimating the standard errors of the transcriptome-wide averages assuming independence across genes. Dash (–) indicates that the comparison is not meaningful.
