Gene-level copy number (CN) gain and loss were analyzed separately. After Fisher’s exact test, differentially altered genes were defined through filtering according to unadjusted p-value and HGNC protein-coding genes. The list of genes was then intersected with previously annotated putative tumor suppressor genes by Davoli, et al (29). Locus was assigned on the basis of standard hg38 cytoband annotation.
