A virus is integrated into a genome. We show two cases: if Transcript 1 is expressed, then the breakpoint detected from RNA-seq will match the one detected from DNA-seq. If Transcript 2 is expressed, i.e. the genomic region containing the breakpoint is not transcribed, then the RNA call will not directly match the DNA call, and it will be classified as a potential alternative splicing.
