The effect of confidence score on classification scheme outcomes. (A) Number of true matches returned for each classification scheme across all confidence score values. For all classification schemes, as the confidence score value is increased the number of true matches decreases. For Greengenes and NCBI 16S databases, true matches dramatically decrease with confidence scores higher than 80%. With schemes using the Silva database, true matches steadily decrease. (B) F-measure values for all classification schemes. Values shown are for confidence scores of 50% and 80% and when confidence scores are ignored. Classification schemes that use the Silva database show the greatest change in F-measure values when different thresholds are used.
