Analysis of Bifidobacterium full length 16S rRNA genes and conserved proteins reveals discordant microdiversity. (a) Phylogenetic tree of full-length 16S rRNA gene sequences, extracted by barrnap. Red dots represent sequences that were not full-length. (b-d) Gene trees of (b) fructose-6-phosphate phosphoketolase (F66PK), (c) dihydropteroate synthase (FolC), and (d) hydroxyethylthiazole kinase (ThiM) protein sequences derived from assembled single cells and indicated reference genomes. All proteins were derived from Prodigal predicted proteins searched with BLAST at an e-value of 0.05. All sequences were aligned in MEGA-X using MUSCLE and Maximum-Likelihood trees were generated in MEGA-X.
