A PCA of 1000 Genomes populations, using archaic alleles with a frequency of at least 5% in one non-African population for SNPs with (a) All-Archaic alleles, (b) Denisovan-Unique alleles and (c) a set of SNPs with non-archaic alleles that are size-matched to the number of SNPs with archaic alleles. The non-archaic alleles are also at a frequency of less than 0.01 in Africans and have a frequency of at least 5% in one non-African population. Individuals are colour-coded by their superpopulation and distinguished by their shape.
