All samples were mycoplasma positive (2–3% of 40 million reads). 24-h samples from donor 4 (samples 57–64) had the highest percentage mapping to mycoplasma genomes (20% of 40 million reads). Comparison of differentially expressed genes (DEGs) list, as shown in Fig 5A–C, by excluding donor four from analysis resulted in 2,218 DEGs. Similar comparison by excluding donor 1, instead of donor 4, from analysis resulted in 2,048 DEGs (overlap of 1,288 DEGs), indicating donor-to-donor differences being more significant across groups than levels of mycoplasma.
