The input to the clustering stage is the vectorized reads. In each round of MErCI, the reads are assigned to either the isoform bin or the recycling bin. The isoform bin reads are set aside and the recycling bin reads are used as input to the next stage. The read vectors of each isoform cluster are used to reconstruct the isoforms employing a simple column-wise consensus strategy.
