A, SHAPE reactivities for each nucleotide of free tRNAGly-GCC (substrate), tRNATrp-CCA (substrate), tRNAVal-UAC (partial substrate), tRNALeu-CAA (nonsubstrate), and tRNASer-UGA (nonsubstrate) were normalized by dividing each value by the average of the reactivities of the highest 8%, omitting the highest 2% (59). The averaged values from two replicates are shown as plots of normalized reactivity vs. nucleotide number. Note that due to the nature of the normalization process, some values may be above 1. The color scale for SHAPE reactivity for both panels is shown in center of the bottom row.
