A gray 1 indicates a genotype that matches the 6-month isolate, a red 2 indicates a genotype that matches the 96-month isolate, other colored numerals indicate additional mutations not present in the 96-month isolate, and blanks indicate no available data. In mutation m52, the copy number of a tandem repeat is given instead of a gray 1 or red 2. Mutations present exclusively in intermediate isolates are shown in the table with their mutation number (s#) in the earliest isolate containing the mutation. The whole genomes of isolates 1 and 35 were sequenced. Refer to Tables 4 and 5 for specific information about each mutation.
