This is the descripiton of the supplemental materials (Supplement.tar.gz) for the paper: J. Cheng. A Multi-Template Combination Algorithm for Protein Comparative Modeling. BMC Structural Biology. In press, 2008. After Supplement.tar.gz is unzipped (by winzip on Windows or by tar xzf on Linux), a directory of the supplemental materials will be created. In the directory, each CASP7 comparative modeling target has two files: one alignment file using multiple homologous templates (e.g. T0284_cm.pir) and one alignment file using the single most signficant template identified by PSI-BLAST (e.g. T0284_single.pir). The alignment files are in the PIR format. Templates in an alignment are identified as PDB code + Chain ID. The aligment length, e-value, and other information are also reported for each template. The last sequence in an alignment file is a CASP7 target. In our experiment, protein structure models constructed from multiple templates are significanlty better than single templates.
