Two-way hierarchical clustering. (a) Hierarchical clustering was performed on data from duplicate experiments. The results represent the estimates of the hybridization intensity for 5,548 genes as calculated by the method of Li and Wong (1). These estimates are depicted on the following color scale: red, above the median intensity for the samples; green, below the median; and black, median intensity. Each row represents a separate gene on the GeneChip and each column a separate mRNA sample. Cluster A contains genes highly expressed in p53 +/+ cells. The genes indicated in red (n = 12) are also present in Table 1, Pattern 3. The genes indicated in blue (n = 2) were validated by TaqMan real-time assay. (b) The resulting dendrogram has three branches showing the similarities in the expression patterns of the samples. Duplicates of the same sample are clustered close together. Cells having different p53 genotypes are clustered in separate branches. (c) Image plot view of the genes reported in Table 1. The results show that this subset of genes is able to discriminate between the three cell lines. (d) The resulting dendrogram.
